Then click the "VIDEO" tab in the dialogue that pops-up and be sure to check the box "Encode alpha channel". The resulting .flv drops straight into flash just like a transparent .png. Actually, lots of sites are using AE animation for animated rollover buttons and embedding these small .flvs in the timeline is the preferred method. (It's be a true heresy to stream them...)
