I'm using Acrobat 8 Pro on a Mac at the ad agency I work for and we had the need to create PDFs off of a website that we're working on for a client. We were able to capture the pages, but we had a myriad of issue with them, such as:

Pages were truncated or cut off
Some graphic elements had either moved out of position or disappeared completely
Text blocks had moved or disappeared

We really need this feature to work as the website we're working on has multiple links/levels and it's very time consuming to have someone go in and manually create screen captures. Are there certain preference settings I should consider changing in Acrobat 8? Has this feature been improved significantly in Acrobat 9? Please advise. Thanks.

You might capturing the PDFs by printing the pages. I'm assuming you're on a Mac. Pretend you are going to print the web site, then select save as pdf from the PDf pop up menu in the print dialog. this should at least capture them in the same state as if they were to print.

I think one must be aware of what kind of content you are trying to capture.
You can let it not crop pages, but whatever process you use you will run in to problems with php and active web pages that require cookies. The errors you get are quite similar to the errors you will get depending on what browser you are using.
Acrobat 8 also alows to create a PDF from screen, window or selection…*maybe that gives you a better wsywig capture?
