On some objects I notice that you can see through, but on others you can't. I checked the Appearance Box and it says 100% opaque, but why can you see through? Also I noticed that in the Appearance Box, there is also a little checkered box on the very top right. Yet, the other objects that are completely opaque, there is no little checkered box. Can someone please help?

An object's transparency can be defindes for the object as a whole, its stroke(s) oder its fill(s). On top of that, if the object's a group, the group can be transparent or only one of its parts.
It's also possible that transparency is assigned to the layer the objects resides on.

Not only can you have different transparency levels for the different levels of object heirachey, but you can also have different blending modes which, even with 100% opacity may appear to have a transparent effect.

A lot of times when I get "Bad" customer art, I will see things like this were an excessive amount of blending/transparency levels have been defined.
